Goalkeeper Magnus Lewis pulled off three penalty shootout saves to help Minster clinch the Kent Intermediate Challenge Shield.
A stoppage-time equaliser from Minster substitute John Argyrides had sent the Shield final into extra-time after Tom Cecil had put Halls in front.
With no more goals between the Kent County Premier Division rivals, the tie went to penalties where Lewis was the hero.
Triston Jevons and Harry Alexander - with a retaken effort - also scored in the shootout and Dan Adams netted with the winner but Minster manager Ian Wallace spoke about a team effort and the character from his side.
He said: “The boys have got something they earned, they deserved it.
“I thought game-wise we were much the better team in the second half of extra-time but our club is all about character and they showed that in abundance, they always do.
“We knew we had to stick in the game, we knew we could make changes, we knew that if it was last minute we could make ourselves a chance and we showed that.
“We always show our character, that is the most important thing about our club, our character and our heritage, where we come from, that gives them the opportunity to have those moments where they can enjoy it together.
“We have had a few setbacks in the last few years, things not always going our way, but they can enjoy that now and it’s not just those 16 either, there were other lads who are part of the squad, part of the club, we have three men’s teams that are all part of this, youth teams, vets teams, you do it for days like these, I was delighted.”
Halls had won the KCL Premier Division title but Minster - who finished seventh - were more than a match on the day at Chatham’s Bauvill Stadium.
Wallace said: “Halls have had a great season and deserve to win the league, good luck to them in SCEFL Division 1, but we knew coming into the game we could more than match them.
“We never felt there was a big gulf between us but they are a good team and it was always going to be a close game.”
League champions Halls - chasing a double - were on top early on as Lewis Tristam shot wide and James Bayford had an effort saved before they took the lead.
Cecil’s 24th-minute goal broke the deadlock. He met a cross from the left before side-footing the ball into the bottom corner.
Zack Manning should have made it 2-0 but blazed an effort over with just the keeper to beat after Bayford had put it on a plate for him.
Minster had some chances too, with Josh Neaves shooting wide from the edge of the box.
Bayford came close to a second for Halls before the break, cutting in from out wide and firing in at goal, only to be denied by Matt Weatherley’s last-gasp block to send the ball over the bar.
There was a pause in play early in the second half after a goalscorer Cecil and Weatherley clashed heads. When play restarted, defender Weatherley’s deep ball in presented a chance for Jevons but he couldn’t finish.
Moments later Jevons was denied by the woodwork, with a thumping header off the bar following Ryan Roberts’ cross.
Bayford could have sealed it from distance after Minster keeper Lewis cleared the ball into his path but the lob went wide.
With 90 minutes gone, Minster took the final into extra-time. Halls keeper Jack Moore was unable to claim a cross, the loose ball was played back to Argyrides and he fired home.
“I had absolute belief we would make ourselves a chance and get ourselves back in the game,” said the Minster boss.
“There were some really tough calls with leaving people out but we knew we had quality on the bench to change the game and we knew off the bench we could impact the game, when we threw those players on it wasn’t just a roll of the dice, we knew we had that opportunity.”
Minster put the Halls goal under some pressure in the first half of extra-time, Josh Belsey showing some good footwork inside the box but at the other end Ryan Golding’s low strike needed saving by keeper Lewis.
Ollie Harris hooked the ball goalwards for Minster in the second half of extra-time but Moore was there to save at his near post.
The tempo remained high during extra-time, helped by roll on roll off substitutions, but neither side could find a winner which meant the tie went to penalties.
From 12 yards, Golding scored the opener for Halls and Jevons replied but then the goalies shone, with four successive saves. The referee felt Jack Moore moved off his line when saving from Alexander, however.
The Minster player made no mistake with his second attempt, going the other way, putting his side 2-1 up after three penalties each. When Lewis saved again it was down to Adams to hit home the winner.
“It was tense,” admitted Wallace. “Three saves from the goalie but Tom Coyne has nicked the man-of-the-match award off him!
“The retaken one showed that character again, from Harry Alexander. Where do you go? What do you do? They all contributed and it’s always a lottery but you need good characters to make sure you come out of the other side of it.”
There’s been upheaval for cup-winners Minster at the end of this season, literally, as they move from Ramsgate’s Southwood back to the Minster Rec next season.
Wallace added: “We had a great season at Ramsgate and enjoyed playing there but we had to stick to our principles. If that means going back to the Rec, our spiritual home, that’s fine.
“We are ambitious, we’re growing, but under our own steam and our own terms. When you play for Minster, you play for Minster, youth team, men’s teams, vets, you earn your right to play for the club.
“We had a decision to make around the culture we have and who we want to be and we made the right decision in my mind and we’ll keep pushing on.”
